چکیده

Maximum Parsimony (MP) is a character-based approach that relies on the work of the german entomologist Willy Hennig (1913-1976). Although Hennig’s work has generated significant controversy, the principles that underlie what was later called cladistics, laid the basis for a convenient and powerful method for the analysis of molecular data with the use of computers. For more details about the history of MP see [9] (p. 136). Cladistics also referred as phylogenetic systematics can be viewed as a philosophy of classification that arranges organisms only by their order of branching in an evolutionary tree. The leaves of the tree are labelled with the OTUs (Operational Taxonomic Unit) of the problem. Ideally, the trees (or cladograms) that

Performance of Supertree Methods on Various Dataset Decompositions

Many large-scale phylogenetic reconstruction methods attempt to solve hard optimization problems (such as Maximum Parsimony (MP) and Maximum Likelihood (ML)), but they are limited severely by the number of taxa that they can handle in a reasonable time frame. A standard heuristic approach to this problem is the divide-and-conquer strategy: decompose the dataset into smaller subsets, solve the s...

Efficient parsimony-based methods for phylogenetic network reconstruction

MOTIVATION Phylogenies--the evolutionary histories of groups of organisms-play a major role in representing relationships among biological entities. Although many biological processes can be effectively modeled as tree-like relationships, others, such as hybrid speciation and horizontal gene transfer (HGT), result in networks, rather than trees, of relationships. Hybrid speciation is a signific...

Adaptive memory programming: local search parallel algorithms for phylogenetic tree construction

One of the most important aspect of molecular and computational biology is the reconstruction of evolutionary relationships. The area is well explored after decades of intensive research. Despite this fact there remains a need for good and efficient algorithms that are capable of reconstructing the evolutionary relationship in reasonable time. Since the problem is computationally intractable, e...

An experimental study comparing linguistic phylogenetic reconstruction methods

This paper reports a simulation study comparing and evaluating the performance of different linguistic phylogeny reconstruction methods on model datasets for which the true trees are known. UPGMA performed least well, then (in ascending order) neighbor joining, the method of Gray & Atkinson and finally maximum parsimony. Weighting characters greatly improves the accuracy of maximum parsimony an...

Morphological phylogenetic analysis of the genera Fragaria and Duchesnea in Iran

In this research phylogenetic relationships of the two genera Fragaria and Duchesnea, including four species ( Fragaria viridis, F. vesca, Duchesnea indica and D. chrysantha) and 2 of their closely related species (Potentilla reptans and P. micrantha) plus 2 Fillipendulla species ( representing outgroups) were carried out using morphological traits. Primarily, morphological evidences of 30 taxa...
